I don't know what all the through hull drains are on your boat but it's been suggested to stick the nozzle of a wet/dry vac to the drains and then look around inside the boat to figure out what they are.. I think that may be the easiest way to trace them down. And, your right, the only "hole" in the boat you HAVE to plug is the main drain (garboard drain) on the outside of the transom and Yes leaves may have been the problem with the scuppers letting water in. They have to seal when closed and any debris keeping them from doing that or if they are dry rotted they will leak.

The "Drain" towards the middle of the boat higher up is more than likely the fuel tank vent, I can't imagine a bilge drain being that far forward.

Pictures would help. That one near the middle might be the anchor locker or fish box drain..
