Ok so I've gotten all the water out of my tank & flushed good fuel through fuel system on moter & ran moter for about ten minuts , putting new fuel vent on boat today my question is - Is there some sort of conditioner I should add to my fuel since the motor had water in the fuel system? I guess what I am trying to prevent is rust inside my motor or will be normal boiling system work fine? 2004 Yamaha 90 hp 2 stroke

Seafoam is a good additive to use, but rust in the fuel system isn't the concern. Sludge is, and the Seafoam will help.

Hear! Hear! Sea Foam is awesome. I run a pint or 2 through every 4th tank of gas. That stuff gets in there and eats up the crud. You can tell its working when you start up and a cloud of blue smoke comes out and the motor purrs nicely after that. I run it in my truck and all of my power equipment too. Buy it by the gallon at the auto parts store. It's way cheaper that way.

If you ran fuel through that system then you are good to go. As the guys said make sure you are using those fuel additives, that will break down any of the remaining moisture in the tank.
Ive been using marine stabil for the past five seasons and love the stuff, i believe its the same as sea foam. They also make the regular stabil (red liquid) that is more concentrated and used for winter storage, the marine stabil is used every time you hit the pump.
If you are getting your fuel at a fuel dock, be sure to ask if they already heave any additives in there. Most of the fuel docks by me here already have "marine stabil" in them at the pump, makes life just a little bit easier!

I always use The Marine stables every time I get fuel , I m not worried about the Fuel system of the boat, I was more worried about the engine itself inside the carburetors , the intake and such !

I used ethanol gas for my boat and it ended up sitting for well over a month, and now my engine won't start up and I can't even get to the fuel tank to siphon it. I don't know how people live with boats, they are one of the most frustrating things ever.

My biggest problem with ethonol is that carbs are now made of plastic, after the boat sitting all winter the the floats stuck up and the jets were actually stuck together, Never used ethonol fuel again after that.
